Ongoing time travel issue.
Every once in awhile my index page will arbitrarily be fixed on a page from Christmas 2005. Refreshing doesn't work. By the time I get around top asking about it, it fixes itself. Hasn't done it in a while but this week it's started up again. The warning banner from back when we made the switch to ComicGen is up, not sure how relevent that is.

This is new to me. I haven't seen or heard anything about this. I assume that you have more comics from after 2005? It seems very odd for it to have comics from three years ago take precedence over comics that are newer.

- The files aren't named correctly, but that would be fairly obvious.
- Something about the Keenspace/Comic Genesis changeover causes your older comics to have greater "weight" (for lack of a better term) than the newer comics.
- You changed file formats or image editing software and every so often the server doesn't "see" the newer comics.

Run a full update and tell me if it does it immediately after the update. If it does, it probably means there is a mis-named file in /d or in /comics.

Did the full update, and immediately it was fine, changes made took effect and Friday's comic was on the front page.
An hour later, however, Christmas 2005 came up. And then a couple hours later it was fine again.

I was having the same issue back in Christmas time...it rolled back about a week (comics and all)...I think it was a regular problem because when I posted then I found a few other people with that issue.
I know that doesn't help you too much...have you tried uploading a new index page? With some stupid little change and see if that works? I dont know...I know I'm not being useful...but I thought I'd at least tell you that you weren't alone. Well...now you are

Well, I've changed the index page lately and it still does this, seemingly on full updates. I mean, it corrects itself eventually but I don't want it to do that at all, y'know? Particularly since I'm gonna be making more changes soon.
