I'm more curious than requiring specific help, but what is exactly the trigger for a regular automated update? If the index template has been changed, is that enough that when the scheduled time comes around a regular update occurs, or will it wait until a new comic is in the comics folder.
For example:
- Say in the /comics folder is 20071231.jpg
- And on 29/12/07 you upload an altered version of the indextemplate to reflect some new changes that you want.
At 12am on 30/12/07 what happens? Does the webpage update using the previous update (perhaps 20071212.jpg) with the new changes intact, or does it wait until 12am on 31/12/07 when the new comic in the queue is ready to go up?

The Automatic update is just that - automatic.
Once every 24 hours, at the same time each day, the server will look in your comic account and see if the templates have been changed or if there are any files in the workspace/comics folder that need to be put up that day.
You can set the time by changing the offset time in SiteAdmin. Check the Wiki for how to work out how to set the offset for a specific time of day.
