I'm actually having this same problem. The comic uploads fine if I'm running late, but if I upload the comic early the automatic updator thing doesn't kick in. I was a little late in updating the comic today and I missed the automated update time. Because of this I uploaded the comic like normal and then went to the admin to use the update links to update it. when I did so I got this message and am a little confused by it.
